I've had something like that a couple times during the Winter when running slow miles. I've assumed it to be some form of tendinitis and usually goes away after a couple weeks with no reduction in mileage if I'm very diligent about wearing tights and just generally keeping the area warm.

doing any hills lately?
Pain is felt in the back of the knee when you kneel down?
hamstring tendinitis is my unprofessional guess ...
look up "posterior knee pain"

If it continues, you might get checked for an arterial entrapment. The heads of the gastrocs can put pressure on the artery that runs behind your knee. Probably not the problem here.
